The main script has been slightly modified to ensure that the distance matrix (.mldist) is saved.
Additional lines of code were added so that the matrix from the best run (out of the five IQ-TREE runs) is stored in the top_X_markers directory.
Before uploading the script, its functionality was validated using a test dataset of 55 bacterial genomes, successfully generating the corresponding distance matrix.
