My entire folder of games was wiped out by Wabbajack due to misclick. I set the wrong installation folder and there was no warning that the install folder is not empty.

Maybe a warning dialogue telling the user that the install folder is not empty.
Describe alternatives you've considered
There is no alternatives. Once you click install in the wrong folder, everything is gone.
